Choosing a CPU cooler can be a hard decision. With 40mm of height clearance, the options are limited to the lowest profile coolers. Here are a couple of the best options.

Noctua NH-L9i/a

Noctua makes some of the best coolers and fans. The NH-L9 has been a famous low profile cooler for a very long time. The NH-L9i is made for the Intel platform while the NH-L9a is made for the AMD platform.

For LGA 1700 users, there's the NH-L9i-17xx version. For AM5, there's the NH-L9a-AM5. There are also conversion kits available to upgrade your mounting mechanism to newer sockets.

There is a chromax.black version of both coolers that is completely black, if you don't like the original Noctua color scheme.

Thermalright AXP90-X36

The Thermalright AXP90-X36 is another solid option that performs on par with the Noctua. Depending on your region, you may have to import it, but that's probably still cheaper than the Noctua. There is also a black version available.

For Yocto+ users, there is also the taller AXP90-X47 version. This version also comes in black and there's even a full copper version.

Metalfish Z39

Metalfish Z39

The Metalfish Z39 is another interesting option that may also have to be imported. It is cheap however, so it won't cost a lot to do so. 

The interesting thing about this cooler is that the fan is beneath the heatsink, improving turbulence noise. However, the mesh vent of Yocto already creates practically no turbulence noise.
